I'm using him as a sub since he doesn't last the full 90. Only because I have Lucio and Blanc starting over him, both with 87 stamina. I know VVD>Blanc but I'm an advanced defending merchant. Am I hindering myself in game?

I'm playing simple 442 (2) balanced with 60 depth here and he lasts the hole 120 minutes when needed. You're probably defending too aggressively even when you don't need to. Try to reduce the pressure a little bit and he should last at least 90 minutes with no problem
